My Shiba had a puppy 2 weeks ago. I kept my Border Collie out of the house for the first week and a half. Everything was fine at first but now they go at it all of the time. I am just wondering how long she will be this protective of the puppy. I keep my border collie out of the room where the puppy is and that works most of the time. The shiba and border collie love each other and miss each other but the the shiba realizes she is a mom and attacks the other dog. please help.
Shiba inu's are known to be potentionally agressive toward other dogs. Now that she has a pup to protect it is very normal. Leave the border out of it and introduce the mother to her puppy before things happen. The mother still needs time alone with her baby before she accepts others.
The protective mother instinct can last until the puppy is up to 12 weeks old, or past that, it really depends on the dog. Some females who tire of their puppies lose it at 5 to 8 weeks. Its also not uncommon for a mother to come to the defense of a much older puppy during a conflict, they do seem to know that its their puppy. Two weeks old is much too soon to allow another dog near the puppy, your lucky she didn't take the BC's head off. Even keeping the BC out of the room may not be enough. Keep them apart, watch the shibas behavior, and ease into resocialization.

I would say keep them seperated until the pup is quite a bit older, many mothers in in effort to "protect" their babies will often kill them so that no one else can. Maybe reintroduce the two dogs outside only where mama knows that the baby is not in any harm. Once the baby gets older, she will relax but right now her baby is helpless and she is the only one who can protect it.
