cocker is itchy

my cocker spaniel is itchy, I front line her, groom her, she is indoor outdoor. My vet can't find any skin problem, though has not biopsied. Her skin looks fine, she isn't sick, but she will sit and scratch and chew her fur, as if she has fleas. Her eyes run a alot also. She has a voracious appetite, gets tons of exercise. We live on a farm w/horses, sheep, chickens, cats. No cats in house. Another dog, golden. Live in Northern New Hampshire, so flea season is short. Is it her food, I just use grocery store dog food, no table food. Water is well water, very pure. I wonder if it is a hidden flea problem, or allergy to something. She will "thump" all night, I have given he antihistamine, that sedates her at night for a short while, thus the thumping and itchy stops temporarily, but I can't tell if it is the antihistamine sedation or antihistamine agianst a histamine reaction.
